You should be able to use the cygwin runtime for autotools, and the
mingw toolchain (or perhaps even MSVC command line mode) for
compiling..
Note: Not sure how well integrated the mingw toolchain is into the
cygwin distribution. The mingw FAQ recommends using a separate
install next to your cygwin directory, and also, when I tried to use
the mingw runtime bundled with cygwin some years ago it was quite
lobotomized ending up with header files from both worlds, but
hopefully things have improved since then.. but there is some
disturbing hardcoded references to /usr/include in autoconf generated
configure files..
