You have a couple of options:
a) Configure the browsers to not query Squid for intranet resources.
b) Use a split-dns that knows about both worlds.
c) Add the most commonly used intranet hosts to /etc/hosts on the Squid
proxy, and rebuild squid without the internal DNS client.
d) Reconfigure the internal DNS to forward requests to a external DNS
knowing about Internet, and then configure the proxy to use the internal
DNS for resolving names. (similar to a split-dns setup)
